Struktur organisasi fungsional adalah organisasi yang mendesain struktur berdasar fungsi-fungsi yang ada dalam suatu organisasi/divisi/sub divisi. Misal fungsi niaga, fungsi SDM dan fungsi teknik.
Organisasi ini menekankan pentingnya kerjasama antar fungsi yang ada. Struktur ini cukup baik dijalankan dalam organisasi yang stabil.
Organisasi ini mempunyai keburukan seperti para pengajar terkadang akan bingung karena mendapat perintah dari beberapa atasan. Para Pengajar dipilih karena keahliannya sehingga terkadang bersikap arogan kerena merasa hebat,hal seperti ini dapat menimbulkan suatu perpecahan dalam organisasi.
Adanya sikap solidaritas yang terlalu berlebihan, sehingga dapat menimbulkan perpecahan dalam bekerja sama. Solidaritas seperti ini ditimbulkan dari staf yang merasa memiliki kemampuan yang sama bersatu dan memisahkan diri dari organisasi sebenarnya.
Organisasi Fungsional sebenarnya baik dijalankan dalam pendidikan namun dibutuhkan suatu pimpinan dan pengawasan yang kuat.
